Does anybody here know if prohibited handguns will be affected by the freeze?

Yes. According to https://www.parl.ca/DocumentViewer/en/44-1/bill/C-21/first-reading , this is part of what it is currently looking to do:

17 The (Firearms) Act is amended by adding the following after section 12.‍1:

Handguns 12.‍2 A registration certificate for a handgun must not be issued to an individual.
