If my licence (PAL/RPAL) is showing a "has been issued" state on the PAL web portal, can I call in and get my number/card details, and get an online purchase started? Or is it better to wait for the physical card (assuming the first bit is even possible)?

The printing of the PAL cards is also delayed recently and is taking longer than the 2 weeks it’s supposed to. You can call in and ask to get your PAL number (e.g to apply for a range membership). Once you have it you may be able to start a purchase without the card, but I guess it depends on the store. I wouldn’t try to take take possession until you have received the card though.

I ended up calling the RCMP and acquired my license number. However, one of the stores I called cited some recent changes and said that they'd need a physical card (or emailed copy) before completing the purchase.

Was it for a restricted or non-restricted firearm?

Restricted (I haven't gotten around to thinking about non-restricteds much yet)
